Based on 1000 permutation tests, the genome-wide significance thresholds (i.e., horizontal red lines in all Manhattan plots) at a significance level of 0.05 were P = 3.49 × 10−7, 1.82 × 10−7, 2.58 × 10−6, 3.15 × 10−7, 3.50 × 10−7, and 1.34 × 10−7 for P1, P3c, P6, P9a, C5, and GV, respectively.
