MS#07-PONE-RA-02631, entitled "Environmental adaptation: Genomic analysis of the piezotolerant and psychrotolerant deep-sea iron reducing bacterium Shewanella piezotolerans WP3.", authored by F. Wang et al.
General comments:
This paper described the genome analysis of the deep-sea bacterium, Shewanella piezotolerans WP3 that isolated by authors. This report is about second deep-sea microbes genome next of Photobacterium profundum, so, this is involving very valuable contributions to consider the deep-sea life and its adaptation, and discovery of the novel genes from this bacterium. Thus, I feel that this manuscript could be acceptable, so authors just need to consider some of minor reversions indicated below.
Particular comments:
1) Page 2, line 8, and others in the text: `c-type cytochromes' and `cytochrome c`, `c` could be in italic.
2) Page 3, line 6: `Idiomarina loihiensis [6]`, ref. 6 (Guo et al., 2004) looks like not suitable citation?
3) Page 3, line 7 from bottom: `Shewanella` could be in italic.
4) Page 5, line 6-3 from bottom: In the text, `cluster 1-4` were indicated, so it is better to show 'cluster 1-4' in Fig. 2B to help understanding for readers.
5) Page 6, line 6: 'S. oneidensis` could be in italic. I found several such mistakes, so authors must be careful to check to write genus and species name in italic.
6) Page 7, line 8 from bottom: `cytochrome C gene`, `c` must not be capital, and be in italic, as mentioned in 1).
7) Page 7, line 6 from bottom: `cytC` could be in italic.
8) Page 7, line 5-2 from bottom and others in text: Authors sometimes use the strain name, like `SB2B, PV4, etc.`, and the same times use the species name, like `S. frigidimarina`. This could be confusing, so please use the stain name or species name in the text unification.
9) Page 9, line 13-7 from bottom: In P. profundum SS9, EPA is not essential for pressure and cold adaptation, but C18:1 is essential (Allen et al., AEM. 65, 1710-1720). Thus, please add some discussion how different the EPA function for the environmental adaptation between SS9 and other strains involved WP3.
10) Page 11, line 9: `completedly` could be `completely`.
11) Page 12, line 4-6: Please cite reference papers.
12) Page 13, line 11: `MagaBace` could be `MegaBase`?
13) Reference: 'Shewanella sp.` in ref21, `Shewanella piezotolerans` in ref38, and `Salmonella enterica` in ref41, and others, microbial genus and strains name should be in italic.
14) Page 20, line 1 from the bottom: see comment 13).
15) Page 21, Fig. 5 legends: `A: The transcription ---` and `B: The transcription ---` could be change to `C` and `D`, respectively.
16) Page 28, Fig. 5C and D: Show the results of Swp5125, because Swp5125 deficient mutant results are shown in Fig. 6. Text unification is important.
