Interesting study, indeed. It is very similar to what we found in autoantibody positive and autoantibody negative rheumatoid arthritis using GWAS data: Padyukov et al. "A genome-wide association study suggests contrasting associations in ACPA-positive versus ACPA-negative rheumatoid arthritis", Ann Rheum Dis. 2011 Feb;70(2):259-65

One technical remark, possibly for PLoS editors: the use of minus ("-") instead of word "negative" generates confusion. The sentence "Interestingly, far fewer associations were seen in the anti–dsDNA – SLE analysis" difficult to understand out of context. Are we saving space in electronic text? It is a tradition that we should change.
